The easter egg in UHF where Weird Al is getting increasingly upset with the viewers inability to flip the disc over is my hands-down favorite.
I'll vote for the hidden warps in the Breakout subgame in Atari's Major Havoc. I'm pretty sure this is the first one I ever remember seeing. For info on how to activate it, go here.
Not really an easter egg, but on the Newton MP 1xx's when you have a solar eclipse and power the device on, the boot screen moves across the screen like an eclipse. It's a neat effect, if not a really useful egg. :)

Yeah, but there are a *lot* of easter eggs hidden in the Newton.
And there's also the pre-MacOS 9 hidden Development Team credits. IIRC, hold down 'Option' while clicking the Apple Menu from the desktop. Note that the first menu item (which would normally read 'About this Macintosh') now reads 'About the Finder'. Click it and get a scrolling list of the MacOS development team from LisaOS up to whatever version it is you're currently using.
And much like the Newton, the Mac has its own share of them.

Indeed, I forgot about the egg freckles one, I used to show that one off when people thought it was just a text editor wrapped into a book-sized frame. :) Makes me want to dig out my MP2100 and fire up the Prism wireless nic for it. If there were only more time...
